The Cougars trailed 17-9 after one quarter before outscoring the Hilltoppers 18-8 in the second quarter to take a 27-25 halftime lead.
Zach Bowerman scored 16 points to lead Canajoharie (11-2 overall, 8-1 WAC North), which has won eight straight games and 10 of its last 11.
